I like the layout, it's accessible and well organized....

I'm not terribly fond, though, of links that are highlighted, I perfer simply changing the text color....

Whenever the mouse hovers over a link, the link is highlighted with a different color. For example, when I hover my mouse over one of the links on the navigation menu on the side, the entire link is highlighted in black....

I was just saying that, personally, I usually don't like links that are highlighted when you hover over them, I'd rather that the text color just change, or that it be underlined, or something....

Which accessibility issue does this tailor to?
Is it like contrast?

As an every day user, I also find it hard to navigate. If it helps those with decreased vision, i'm sure we could learn to like it.

I question the yellow colour though... Not a fan of that yellow colour =)

You might want to make better use of a document map... meaning, using the heading tags accordingly.
